Neural Manifolds and Dynamics
Neural Manifolds and Neural Dynamics are the most important theoretical bridges for contemporary BCI and embodied-intelligence research. They answer a core question:
When 10⁴ neurons fire simultaneously, what really carries computation — the activity of each individual neuron, or the geometric structure of population activity in some low-dimensional space?
The past 15 years of work by the Churchland and Shenoy labs gives a clear answer: the latter. This view transformed the computational theory of neuroscience and is the theoretical foundation of modern BCI decoders (LFADS, NDT, CEBRA).
1. From Single-Cell Tuning to Population Geometry
Single-cell view (old paradigm)
Classical neuroscience held that each neuron "encodes" some specific variable — a direction, a stimulus, a decision. Georgopoulos 1984's cosine tuning typifies this paradigm: each M1 neuron has a "preferred direction."
This view led to BCI linear decoders: assume each neuron contributes independently and linearly combine their activity.
Population view (new paradigm)
The key discovery of the Churchland and Shenoy labs in the 2010s: single-neuron tuning is complex, heterogeneous, and hard to categorize, but population activity exhibits highly structured dynamics in a low-dimensional space.
A classic experiment: have a monkey reach under many conditions; record M1 population activity in each condition. After dimensionality reduction (PCA or similar), we observe:
- Trajectories under different conditions are cleanly separated
- Trajectories exhibit rotational geometry (rotational dynamics)
- The rotational structure is independent of the specific movement direction
This means M1's computation occurs on a 2D rotational plane, where movement direction corresponds to different angles on this plane — population geometry is the true substrate of computation.
2. Mathematical Definition of Neural Manifold
A Neural Manifold is typically defined as: a low-dimensional subspace or submanifold \(M \subset \mathbb{R}^N\) that the population neural activity actually occupies in the high-dimensional space \(\mathbb{R}^N\) (\(N\) = number of neurons), with dimension \(d \ll N\).
Empirical observation: in motor, decision, and perceptual tasks, \(d\) is typically only 5–20, even when recording hundreds to thousands of neurons.
The simplest mathematical characterization is PCA:
where \(\mathbf{x}_t \in \mathbb{R}^N\) is the population activity at time \(t\), \(\mathbf{U}\) is the principal-component matrix, and \(\mathbf{z}_t\) is the latent state.
Modern methods (LFADS, NDT, CEBRA) use more complex nonlinear manifold learning (variational autoencoders, contrastive learning, sequence models), but the core idea is the same: project high-dimensional activity into a low-dimensional latent space and do decoding or dynamical modeling in that space.
3. Churchland-Shenoy Rotational Dynamics
The classic finding
Churchland et al. (2012, Nature) had monkeys reach under 108 different conditions (direction × distance × speed), recording M1 and PMd population activity. The core finding after dimensionality reduction:
where \(A\) is a skew-symmetric matrix, exhibiting pure rotation in a 2D plane. This means M1 population activity is approximately an autonomous linear dynamical system.
Significance
- M1 is not a passive command receiver — it is an intrinsic dynamical system; input merely initializes the state, after which population activity evolves autonomously.
- Preparation and execution occupy orthogonal subspaces. This lets the brain "prepare without executing."
- The same rotational dynamics holds across different movement conditions — only initial conditions differ — an extremely strong computational-reuse mechanism.
Implications for BCI
Under the rotational-dynamics assumption, BCI decoding should not "estimate velocity independently at each time step" but "estimate the population latent state, then evolve along the dynamics." This is exactly the theoretical basis for LFADS, NDT, and similar sequence models replacing Kalman filtering.
4. Preparatory Subspace
Kaufman et al. (2014, Nature Neurosci) discovered that population activity during movement preparation and execution lies in orthogonal subspaces:
This resolves a long-standing puzzle: why can the brain imagine movement without actually executing it? Because preparatory activity is confined to an orthogonal subspace that does not project onto downstream muscle commands.
This concept is crucial for BCI:
- Motor-imagery BCI can exploit the preparatory subspace, so the user doesn't need to actually attempt movement.
- Reach-to-grasp BCI can decode intent during preparation (100–300 ms ahead), buying time for LLM planning.
5. Cross-Subject and Cross-Time Manifold Stability
Cross-time stability
Gallego et al. (2020, Nat Neurosci) found: the same monkey performing the same task over months exhibits drastic single-neuron response changes (because implanted electrodes drift and neurons are lost or replaced), but the population neural manifold remains almost unchanged.
This means: the manifold itself is a stable computational object, while individual neurons are only transient samplings of the "hardware." A BCI decoder aligned directly to the manifold (rather than to individual neurons) inherits long-term stability automatically.
This is the theoretical foundation of Degenhart et al. (2020, Nat BME) and subsequent "latent-space alignment" methods — they re-align neural activity from each session onto a "canonical manifold," eliminating the need to recalibrate the decoder.
Cross-subject / cross-species stability
A recent striking finding: the manifold geometry exhibited by different subjects and even different species in similar tasks is highly similar. This observation inspired neural foundation models (POYO, NDT3, Neuroformer) — pretrain a large model on multiple datasets, then few-shot fine-tune on a new subject.
This parallels the "cross-lingual alignment of word vectors" phenomenon in language models. Cross-subject alignment of neural manifolds may be the fundamental reason BCI can do foundation models the way NLP does.
6. Connection to Human-Like Intelligence / World Models
Manifold = latent space
JEPA's core idea (Human-Like Intelligence / world_model) is to predict in latent space rather than raw data space. Neural manifolds are the latent space of the biological brain — M1's rotational dynamics is the biological version of latent-space prediction.
Dynamical system = RL policy
Churchland's rotational dynamics \(\dot{\mathbf{z}} = A\mathbf{z}\) is, from an RL viewpoint, a policy's latent dynamics — the brain's evolution from state \(\mathbf{z}_t\) to \(\mathbf{z}_{t+1}\) is the unrolling of a policy.
This mapping has deep implications: BCI is the first time we can read out a working RL policy from a biological system, providing empirical validation for RL's neural implementation.

7. Manifold Methods in BCI Applications
LFADS
Pandarinath et al. (2018, Nat Methods) use sequential variational autoencoders to infer latent dynamics of population activity:
LFADS significantly outperforms Kalman for denoising and for predicting held-out trials — essentially a deep-learning version of "dynamical modeling in latent space."
CEBRA
Schneider, Lee & Mathis (2023, Nature)'s CEBRA uses contrastive learning to map neural activity to a latent space "aligned with behavior":
- Jointly considers neural activity and behavioral variables
- Pulls same-class trials close and pushes different-class trials apart in latent space
- Produces an interpretable and transferable latent space
CEBRA reaches SOTA in visual-cortex scene reconstruction and cross-subject motor-cortex transfer.
POYO / NDT3
POYO (Azabou et al., 2023 NeurIPS) and NDT3 (2024 NeurIPS) apply Transformers to spike tokens, pretrain on multiple datasets, then few-shot fine-tune on new subjects — GPT for neural data.
8. Logical Chain
- The single-neuron view is outdated — the low-dimensional geometry of population activity is the true computational substrate.
- M1 is not a command receiver but an intrinsic dynamical system (Churchland-Shenoy rotational dynamics).
- Preparation and execution lie in orthogonal subspaces — the neural basis for "imagine without execute."
- Neural manifolds are relatively stable across time, subjects, and species — enabling manifold alignment + foundation models as a viable path for BCI.
- Manifold = JEPA latent space; dynamics = RL policy — BCI and human-like-intelligence research meet here.
